One of the problem which came across was that Vista Aero Glass desktop manager offered a translucent graphical effect and the manner in which Microsoft was using graphics subsystems conflicted with Java therefore Sun engineers worked to address this issue.
Greg Schechter stated in one of the posts:
Some folks have noticed that when they run Java applets in the browser, that Aero and desktop composition would get disabled.
The problem was soon fixed and it was ascribed to Java locking the primary buffer which denied Desktop Windows Manager from accessing the resources required for drawing the desktop. Java versions before the eight update of Java SE 5.0 would be working with Vista but Desktop Windows Manager would be disabled.
Also Sun Haase stated in one of his recent posts:
Java SE 6 has received most of Sun's attention during the Vista beta release time frame, and it is where most of the fixes to the known problems reside.
